We are using Shotgun as our ticketing system to track error messages. I did notice however that the search in Shotgun does not seem to find any of the tickets.
Is there a specific configuration setting I need to enable? Or are comments/notes on tickets just not included in the general Shotgun search?

As a first step, check out Site Preferences > Entities > Tickets. In Shotgun, you can choose which entities show up via global search, and it may be that someone on your site has chosen not to include Tickets in search results:
Just in case you are one of the many people who are not aware of the drop-down menu beside the search widgets, you probably don’t have it set to “keywords”…

It wasn’t the Keyword checkmark but there also is a “Reply Comment”! And with that enabled it does search in the comments as well. Huzza.
